The functionality of SIMA comprises the most common pre-processing steps: data import, motion correction, ROI segmentation and extraction of traces. The 3 notebooks described in this documentation demonstrate how to use routines in the SIMA package for a prototype calcium imaging analysis workflow. Based on the notebooks and the documentation, other custom workflows for specific data types may be developed.
